Wondering why scal messes up my inkscape design...

I hope this makes sense. My business logo (a teddy bear and lettering) was made by a designer in Illustrator so it is basically layers of images. I want to cut it out in vinyl for the door and I brought the design into inkscape (don’t own Illustrator) to work on. I’ve ungrouped all the parts of the bear and have been joining all the bits with union, intersection, combine or whatever is appropriate.
The weird thing is, when I import it into SCAL, it shows some of the parts where they are supposed to be (the parts of the bear I have joined together) and some parts dropped below to the bottom of the page (the remaining parts of the bear). When I brought the whole thing into SCAL before working on it, it all shows where it should be and all lines show that they will cut (which would be a disaster, since it is layers of images). But once I start working on it, it shows up all over the place. I have no idea why it is doing that I would like some suggestions if anyone has a clue.
