How do I recut just a section of my project?

I'm new to this and have a very large project that one piece just got messed up and that color is a large piece. I only need to cut out what is in a 5" x 5" section. Thanks.

Hi and welcome!
Look at your layers panel on the right, see the eye for each layer? If you close/click the eye on the pieces you do not want to cut SCAL will only cut the one piece with the open eye. Do a cutter preview before you cut to ensure that only the piece you want shows. A practice cut is always advisable, especially with expensive vinyl.
